まず、例文を見てみましょう。
 a) He should come, not her.
b) It was her money, not her charm or personality, that first attracted him.
c) I asked you to file the contract, not destroy it.
d) The queen looked magnificent, even divine.
e) She didn't eat oranges but apples.
f) He got the title not by working hard but by buying it.

「仕事が多すぎるんじゃない、人が少なすぎるんだ！」など、not を使って「～ではなく、～なのだ」という意味を表現する場合には not の前にコンマが必要です。
また、d) のように「～というよりも、～にすらみえた」というような場合の対比にもコンマを使います。
ところが、e), f) のように、not...but という表現を使った場合は、but の前にコンマは必要ありません。
